In the context of a collaboration with a researchers from USA . Prof. Manolakos is seeking a qualified graduate student interested to start in the immediate future a Thesis related to Algorithms and system for the analysis of calcium imaging videos. Interested graduate students  are advised to send their resume' to Prof. E. Manolakos, eliasm@di.uoa.gr Description:

Algorithms and system for the analysis of calcium imaging videos
Calcium imaging is a common technique that takes advantage of intracellular calcium flux to directly visualize calcium signaling and assess the state of living cells. In particular calcium ions play an integral role in neuronal function: They act as intracellular signals that can elicit responses such as altered gene expression and neurotransmitter release from synaptic vesicles. However, quantitative analysis of Ca2+ imaging data is time consuming and subject to bias. In this study, we will analyze time-series calcium imaging data of different neuronal populations in terms of peak frequency, duration and amplitude, aiming to identify calcium signaling differences upon various biological conditions. The goal of this study is to develop an analysis protocol that will lead to a more complete and unbiased characterization of physiologic Ca2+ signaling. The student who will get involved in this study should be proficient in image processing, image analysis and machine learning. Very good knowledge of Matlab is required. Knowledge of Python and R programming is a plus.  Image analysis will include tasks as image denoising cell segmentation, edge detection and measuring region and image properties of a cell population. The project is part of a collaboration of Prof. Manolakos with researchers in the US  who will participate in the study and provide the data.

The research group of Prof. Elias Manolakos has developed a unique internet service for efficient parallel stochastic simulation of biological large scale networks, with thousands of nodes and interactions of biomolecules. The web service (stochsocs.di.uoa.gr) allows remote users to send kinetic models (for metabolic, signaling, regulatory networks) in the form οφ SBML files to be simulated stochasticaly and automatically in the service's back end. Parallel simulations are performed using the algorithms of Gillespie and Gibson & Brucks in application specific Systems on Chip accelerators implemented by FPGAs.
This is the most efficient FPGA implementation of high performance stochastic simulation for large scale biomolecular reaction networks, used in system biology for rational drug design.
The service is available for research purposes after registration.
